i go as far as cutting out the name,pics,artwork,etc,and then put them all into binders for future viewing.i always devote a page per bot and im now at 8 to 10 binders jammed full.as for the plastic bubbles/viewing panels,those are usually out with yesterdays news.i only leave alone the boxes for bots that costed over 100 or "special" to me.

ive kept...
Transformers collectors club astrotrain box, devastator classics, soundwave classic, and anniversary prime so far, kinda the hard to find ones that i went out of my way to get :P

Keep the boxes of Voyagers, keep the cards if they're unique (if not unique, I toss all the duplicates). I keep anything with boxart on it basically.

Toss everything except Japanese as they usually come in boxes and are good for storage.

That box is huge man, feels like a waste to toss!

I just don't like tossing stuff away since I used to do it as a kid, and I regret it now but I lack room so eventually I'll have to toss most of the cardbacking and keep the non-generic parts of our Canadian packaging (character art/instructions). In a way we're lucky since we get generic packaging in Canada but kind of sucks for those who like different cardbacks or MISBers though, especially since there's character profile pics on the packaging these days (which looks really neat for Animated imo).

Will keep in-tact:
MP Boxes
Music Label Soundwave box
Henkeis
Most Japanese boxes

I'm unsure about voyager boxes, they take up so much room. I may just cut some art and the bios and throw the rest away since they're way too big.
